I had to become a member just to share this 3 year nightmare and final resolution. After replacing my whole roof twice and many other related parts, what needed to happen is a simple RE-INITIALIZATION! They must have spent at least 2.5 grand between parts, labor and giving me rental cars. If you are having roof whistling problems it is a simple, simple fix. RE-INITIALIZE! You can thank me later.

According to my dealer this is how it goes:
Disconnect battery for 10 minutes.
Reconnect battery.
Open roof half way.
Close roof and hold button for 10 seconds or longer until a click is heard.
This changed my life!

Gotsta try this...mine has been whistling for a while......I took mine to the dealer and of course everytime I took it there it wouldnt perform for them. As soon as I leave the lot...WHISTLE!....

 

Sorry to bump and old topic, but I wanted to add my two cents.

I've had a whistle coming from my moonroof for a while, and from the outside you could plainly see that the roof was not sitting flush any longer. Well, today after I installed my CAI, I of course had to re-initialize my moonroof. And guess what- it pulls all the way down flush, and I don't get a whistle any more!

So, chalk me up as one more person who this fix worked for

 

This started today after I had my roof open and hit a bumpy patch of road. I did the RE-Intialize steps. It didn't really CLICK, but you could hear the motor give a little more OOMPH before it stopped when I held it down for 10 seconds.
I really hope this fixes my problem!

Yeah, I just hope it works. I live in the country in TN so I can't find out until morning. It looks like it shut closer.

 

Duct tape will fix it!

I never have had this problem. Is this a fairly common problem amongst tC's? My wife is certain that the sunroof is going to leak eventually, as it has been her experience on three or four other cars. But we haven't experienced this "whistle" yet.

 

I just saw the TC racing movie Re-Intialize D =)

 

This fix worked for me. Had a whistle, it started at speeds above 75, then 60, then 50 / 45. It was driving me crazy.

Re-initialized and the whistle is gone (at least at speeds up to 105 mph) and the roof now seals tight. I get the ear pop thing when I close the sunroof while on the freeway like it did when it was new.
