Does the Yakima roof rack scratch the paint where it clips onto the rain gutters on the xA, i was told yes by the dealer but i don't believe him.

I have it with no problem. It does not grip the gutter. It has a rubber gummy strip that sits in the gutter and a lever that reaches around inside the door well area and clamps down. Its adjustible on the force used and I have had no problems or concerns. It comes with some rubber tape to put over the lever so it does not scratch the paint.
