there is a specific cable that comes with the scion to plug into that IPOD connector in the console.. you can use a standard 3.5mm jack cable to go into the aux spot though..
yes the radio CAN do that.. it's an option.. read the manual *if you have one* and go into the options mean you to turn "asl" off .. if you don't have a manual play around with the buttons until you find the menu

You should be able to control the ipod through your radio instead of changing song with the ipod itself. Not sure if the OEM charges it but my Pioneer aftermarket one does for my touchscreen.

damn i use to have it like that on my miata and it was alot better than changing through the ipod its self. hopefully i can pick one of these ipod cables up on ebay or something.

so my ipod touch wont be able to charge through that cable? :/ i rather just run it through the aux cable then. and ima look in the manual to see how to remove that feature then

No no no. There is an accessory you can buy to attach onto the end of the iPod cable that comes with the Scion xB. I bought it and it lets me charge my Nano while listening to it in the car.
Here's what you want:

The Scosche adapter plugs into the standard iPod cable which then plugs into your newer iPod/iPhone. Never had any problems with it whatsoever and it works fantastic. I bought mine on eBay for the same price, but they might have it somewhere else cheaper.
Oh and as for the ASL feature (which I use in my car), simply hit your Menu Button. Then go into Audio. Then scroll over until you reach the ASL tab and then put the setting on either LOW or OFF.
