Default Aftermarket HeadUnit + OEM 2008 Sub/Amp???

I'm installing a Kenwood DNX-9140 into my friends 2008 Scion TC. He is in Iraq and his wife wants to spice up his car before he gets home at the end of Nov.

He has the regular headunit with the text and amber backlight, not the flashy one. He does have the sub and amp (I think there is an amp, not sure) whatever comes with the 2008 TC. Well anywho I'm hooking the DNX-9140 up and there are a lot of connectors that were plugged up to the OEM deck that I'm not using, what are these? I havent hooked it all up yet but do I have to do something special to make use of that OEM sub and amp?

Thank you all for your help

EDIT: Oh yeah...the sub is the one next to the spare tire, hidden.

Correct me if I'm wrong, but I think the sub is connected via the front channels, so you just gotta plug the speaker wires into the amp and have it working.
