Good news is, since the car is brand new.. you have nothing to really worry about. Just take it back to the dealer and explain the problem, I am sure they will fix it for ya.

i used the car for 3 weeks and it's got 1086 miles on it. i mean pads go at least 10,000 miles right?

brakes last like 35k easy. sounds like something loose. like a caliper bolt.

my 09 xD, the brakes lasted 6,000 miles.... i rode them til almost 19,000 miles. (6,000 is when they started to make noises).
so far, my 2010 xD, i got 16,000 miles, and not a sound.

Brake pads and rotors are all about how you use the brakes. I replaced the pads in my Golf at about 125,000 miles. The rears still had some life in them, but I replaced them, anyway.
My xD only has 37,500 on it, but the brakes are still fine. I go pretty easy on them, even though more than 15% of those miles included trailer towing.

wr332 - did you happen to have trd springs installed by the dealer prior to picking up the new car? I also get a click click noise on bumpy roads and it is my newly installed trd springs in the back (the tightly wound coils hitting together. Just a though. I plan to install whiteline coil wraps to see if the noise will go away.

nope. everything is stock,
i was on the phone and talking to a tech about the problem, and he is like
"" well sir you can't compare scions to other cars, they have different brake systems, scions are cheap cars.. ""
i say "" i know they are budget cars, but how cheap can the it be?? ""

UPDATE:
ok went to service and had a tech in the car to see where is the source,
" test drive with customer , while testing heard a click sound from front. "
they can't do anything about it because it was not loud and it does not happen always, just random
but they did re-tighten everything
they told me to bring it back when the problem gets worst
