My battery died on my 07 Scion Tc. So I went and got a new one. The battery was disconnected for about a min. After I put the new one in the car acted weird. But it all went away except that its hard to get it into gear. (manual transmission). It's been 3 weeks. It started right after I changed the battery. A mechanic told me to flash the computer but when I said that to toyota they said that's impossible. They said something about the throttle body. Mind u neither one of them have actually looked under the hood. Need some help before I hurt my car anymore plz.

How about just disconnecting the battery for about 5-10 mins? Electrical problems are weird but I wouldn't think it would effect your shifting ability in a manual.

Unfortunately it had to be coincidence, our manual tranny's are just that, manual. There are no electrical connections to the transmission or clutch other than the clutch pedal sensor switch and the reverse sense switch. Theres absolutely no way replacing a battery could affect shifting into gear. If you could give an exact discription of the symptoms we'd be happy to help diagnose. Is it all gears? Only when cold? etc

It is all the gears. I can drive it. I just have to shift when rpm's are low. It goes into gear easily but sometimes I have to push a little and it makes a cachunk noise. When this first happened sometimes when I started my car it would be totally fine and other times it would be bad. That's what makes me think it was electrical or some kind of sensor.

Does it go away once the car warms up? or is every shift hard every time?
I think its just pure coincidence because no electrical should effect the transmission

Happens all the time. 4th and 5th are easier when I'm up to speed.

Perfectly fine.
well, reset the ecu for 10 mins.....then start it back up let it idle for 10 mins then take it for a drive....thats what i would do
