I just got a new head unit installed on my box

This unit is much more powerful then the stock and now I'm realizing that I will need to replace the speakers with better ones. I also want to add a sub, but nothing extremely huge because I don't want to lose all my trunk space. Any suggestions?

For the sub, get an Audioformz, Elemental Designs, or a QuarterWave Designs box. QWD is in the sponsored sales section or www.elegonics.com. Audioformz and Elemental have ad banners and i don't know the correct addresses right now.
The best bet would be for you to go with a 10" sub and an amp. Should suit your needs.

This is sweet! Now that's what's up! This is the perfect solution. An amp, a sub and I'm in the game. Now originally I was planning on using the stock speakers along with the sub and amp, do you think this set up will give me a good sound, or should I replace all the speakers?
The sound will still be better with some aftermarket speakers, the results can be dramatic. Don't get caught up in brand names, just go listen to some speakers at the stores(car audio stores prefered) and choose what sounds best to your ears.

I drive my car daily, so I'm not really going for the bling factor when it comes to the look of my system. I just want a nice, clean, tight sound w/ bottom. I'm more interested in the quality of the sound, then being able to shake concrete when I drive by...any other suggestions?
Then you are definetly going to want to look at 5 channel amps they will give you power for good clean sound from your speakers and usually about 300watts for your sub. Alpine, Eclipse, Infinity, Kicker,JBL and a few others each make one
Elemental Design Eu-700's are 6.5" subs and they get low and decently loud, nothing to take to competition though.... but their SQ is excellent....musically, they do better than my JL 12w3's did.... having them in a ported enclosure really brings out their low end...
