Removed battery... now window control messed up, HOw fix?

Removed battery... now window control messed up, HOw fix?
I installed my new HID kit and had to remove the battery. Now i think my car needs some of its things reprogrammed cuz the window controls aren't funcitoning properly.
I'm sure its a relatively easy task to reprogram or solve this problem... can someone help me out? PLEASE?
