Oy...tranmission = suck?
Alright, shifting into all the gears is fine except for 4th, it sounds like a liquid crunch, when I'm shifting quicker...this was before I had the short shifter by the way. Any ideas? I brought it to the dealer and it seemed like they didn't check very hard for problems. I had to get my throttle body replaced so they were pretty focused on that, but I felt this is more of a concern considering my basic warranty will be up soon. Perhaps they're just delaying it? But I have the extended warranty also...I dunno, I think I'm gonna bring it back, but I'm afraid they'll try and say its my short shifter this time, even though I had them check it before I had my short shifter on there.

Bingo.
Dont wait to get this taken care of. I can never figure out why people know of problems let them slide, then do something like put a short shifter in? It's like having a blown head gasket, then deciding it's a good time to put on a turbo.
But more on subject, if it's a "liquid crunch" i doubt it has anything to do with the shifter itself, it sound more like a problem with the gears inside of the transmission.
But i only say that cause the gears are swimming in gear oil.
Delayed Turbo - I hear you on the liquid crunch feeling. It usually feels like I'm using an oar to stir up a barrel of marbles.
I've been driving stick for two years now, 35k miles on my last car, a six speed. I will never go back to an auto, and even the SMG paddle shifters on BMW's don't look like much fun without a clutch pedal.
I have been reluctant to think it is something wrong simply because I know I'm spoiled from the incredibly transmission on my last car. But with my new tC the thing sometimes absolutely refuses to shift on the first try into reverse, 2nd, or 3rd. 1st, 4th and 5th are fine.
About 50% of the time it will not shift into reverse when I'm trying to back out of a parking space. The percentage on initial resistance to enter 2nd and 3rd is significantly smaller, maybe 1-5% of the time, but when it happens in the middle of an intersection after the light turns green... not good.
Now I'm wonderign though - is that normal? Do other manual tC owners have similar situations?

I get the resistance sometimes as well. You have two choices of what to do if this happens, and both of them should work 100% of the time:
1) Double clutch into reverse (bring to neutral, release clutch, then clutch in and go to reverese)
2) Shifting into a forward gear and then back into reverse. I'll usually go into 2nd, then go back over to R. Works every time.
BTW, the first method is what Toyota/Scion recommends in the manual so I don't know if its "better" but I usually use the 2nd method
And yea, I know what resistance you are talking about in 2nd... usually it tends to happen when you aren't going a good speed for 2nd... even if you are going the right speed, usually there is resistance, but that's just the synchros doing their job.
If you don't like the feeling, you can always double clutch into 2nd. Usually I just take it a little slow moving the shifter into 2nd to give the synchros a bit more time.
Let us know if you have any more problems
