I suggest going to lots of different stores and listening to many different component sets in your price range, preferably installed in demo vehicles. Everyone has a budget, and various people like different things, so the brand/model is a personal choice, there's really no wrong answer. There are lots of great brands/models out there, and whatever set you feel sounds best is the one for you, regardless of whether I might like it or not.
I fully agree with nodsetse...listen to everything you can.
What do you listen to?
Who's installing the speakers?
What locations will you use? (factory? kickpanels?)
What's the installer's skill level?
What associated equipment will you be using (H/U? amp(s)?)
What's your budget?
I'm using Seas Lotus Reference

all depends on what kind of music u listen to
also depends on what u wanna spend
and are you talking about the rear speakers (coaxials)
or the front speakers (components)
Personally i would stick with either polk audio
either there Sr6500 or the mmc6500
or the eclipse sc6500 or the eclipse sc8365
one more thing are you looking to amp them because many of the aftermarket component speakers need to be amped in order to sound good.
personally i have the sr6500's all around and love them.

1st is how deep is your pocket ?
2nd is how good is your hearing ?
3rd Can you really tell the difference between high end speakrs and good speakers
I have MB-Quart Premium 6.5 up front and 5.25 @ back
on a 4 channel eclipse amp.
I say buy what's best bang for the dollar, keep funding for other important mods, if you have deep pockets go for the high end stuff

The best upgrade for SQ would be to move the speakers from the doors to the kick panels. That would improve SQ in a MAJOR way, even if you used the stock speakers. I'd rather listen to an average speaker in a great location, than a great speaker in a poor location. There's no point in spending a lot on a set of components, unless you're going to mount them in an optimal location, imo. Just mentioning this FWIW, but everyone should do whatever personally makes them happy.

^ If it's interfering with your window, such that the spacer ring needs to be deeper, I'd think the resolution would be intuitive, but guess not.
Remove the speaker, leave the ring attached to the door.
Hold the speaker just far enough away from the ring so that it clears the window.
Measure the distance between speaker and ring to determine the additional depth required.
Edit: after reading your post again, it seems you aren't using any mounting rings, that you screwed your mids directly to the door metal? If so, you should check out this link.

I had the older Alpine Type R and they are great! The newer ones have a a pivoting tweeter that you can point towards you, so I'm thinking they are better (but haven't heard them). I currently have Polk Audio db6500 and they are pretty cool since they are a component system. But yeah, I agree with going down the store and checking out the speakers. There was this one full range Infinity that I liked (and I think it sounded better than type-r, and cheaper too, and had the pivot tweeter as well, but not as much bass) but ended up not getting it since it was two ohms.
