Hi everyone,
My 2012 xB with 105k miles has the whining noise too. It only when i start hitting the gas pedal. And its gone when i let off the gas pedal. Higher RPM, louder noise. Something like this you can hear:

Is there anything wrong with my trans?

this is a old post but did you get it fixed and can it cause issues? Mines got 114000 on it and has done it since I bought it. But now a year and some change down the road it's gotten louder and sounds like it's winding up and down when I'm about half throttle whereas it used to whine consistently with the throttle. Since it changed I've been worried about it. My glove compartment started leaking water, ever have that issue?

I have owned two Scion TC's, both 2011 with six speed manuals with the same condition as yours. Both of the transmissions were repaired.

Throw out bearing

Input shaft rear bearing
Sixth gear
Case receiver

Both transmissions operated normally but were very noisy. One was fixed under warranty at a dealership where a Scion enthusiast worked. The other was fixed by a very knowledgeable private garage but cost $2000 +. I have both receipts for each of these repairs.
