I have a 2006 Scion XA and its not wanting to go into gear with the engine running. Toyota says it's the transmission but if that is so then how were they able to drive it from the tow truck to inside their bay? What could be the problem with my car?

Oh boy, it could be a lot of things. Cylinders, pressure plate, clutch, shifter, gears, syncros. We need more description. Come back on here once they "tell" you what "it is", and we'll dissect it from there.
