Bad Motor Mounts?
I have a 2006 Scion xA and when the car is idle or in gear and stopped it vibrates really bad. It's not when the AC Drawing power. Was told it was the motor mounts so I replaced the mount above the passenger side wheel well still no change then the transmission mount and the vibration got even worse so then I took to the dealer and replaced the mount near the fire wall still no change. So I'm thinking that when I changed the trans mount I didn't get it from the dealer I got from auto store. Do I need dealer parts? And is there any way I could have put the mount in wrong? Cause when I took bolt that holds it in out it fell and I noticed there is a weight or bump stop welded on it does it matter which my it faces when installed?

If it revs up smooth (to about 2000 RPM) then you probably have a vacuum leak. or the PCV is stuck open.. both will cause rough idle but decent drivability... check the EVAP problem, have the codes scanned and replace parts, they may be causing vacuum leak.

Sadly, I finally had to give up my 06 xB. I blew the engine but I found a pretty good mechanic and he replaced the head gasket for $1500 which I felt was fair. The car was running great again but the car had always been outside, these last 3 years in Florida, and yes, the heat/humidity and animal splats were quickly turning my beloved xB into a hooptie. some guy flew down from New York and paid me 5K cash, my odometer was only 72k because I've been retired for 10 years so we both were happy with the deal.
As it turned out a friend bought a 2017 Civic Si for his wife but she quickly got tired of driving a stick. It only had 5,000 miles on it and he sold it to me for 15K, seems like a very good deal. Plus, I moved the heck out of Florida to Vegas under an overhang so it won't take quite the beating the Florida swamp gave it.
Unfortunately, this probably is my last post. I really loved that ole' xB, too bad they don't make something like the Gen 1 anymore because I would definitely buy it. The xB was by far the most fun and practical car I ever drove. Goodbye Everyone and Thank You!

TSB EG035-07
There is a TSB for certain 2AZ-FE engines that causes rough idle. It is TSB EG035-07.
While Toyota "claims" it is only for certain 2007 Camry 2AZ-FE models, I highly doubt that, because I have read of several xB's, Camrys, and Scions having the same issue with rough vibration/idle while in gear.
Apparently the charcoal canister becomes filled with liquid fuel and this is sucked into the intake through the evap lines.

I just got a used engine and had replaced all the main stuff I always keep my oil changed and love this car !
I feel for you as it makes me think of one day parting with my xB. Mine is manual as I have ADHD and that reminds me I am driving.
