Alarm Programming (Scion Security) for the xA, and not other models
It appears that some people did not receive a security system manual with their car so:
This is for the "xA - Security with RKE" (Remote Keyless Entry)
This is only correct for the xA, and not other models (thanks Tomas!)
Programming
Driver's Door/All Doors Unlock Selection
The xA Security with RKE is factory-set to unlock the driver's door when the UNLOCK button is pressed on the remote control, then unlock the remaining doors when the UNLOCK button is pressed again within 3 seconds.
You may change the programming so all doors will unlock at once when the UNLOCK button is pressed by following the steps below:
1. Before you begin: Open the driver's door. Remove the key from the ignition switch
2. Start the programming Procedure (Complete all these steps within 40 seconds)
A. Insert the key into and remove it from the ignition switch 2 times
B. Close, then open the driver's door 2 times
C. Insert the key into and remove it from the ignition switch 1 time
D. Close, then open the driver's door 2 times.
E. Insert the key into the ignition and leave it in.
F. Close the driver's door
G. Turn the key from LOCK to ON 4 times (ending at LOCK)
H. Remove the key from the ignition switch.
I. (Program mode Confirmation; you did everything correctly) The tail and marker lights flash 4 times, the buzzer chirps 4 times, and the doors lock and unlock 4 times
3. Select the operating mode and complete the programming procedure
A. Press and release both LOCK and UNLOCK buttons at the same time.
B. TO ENABLE ALL DOORS UNLOCK Press and release the UNLOCK button once for all doors unlock
OR
TO DISABLE FEATURE Press and release the LOCK button once for driver's door unlock only
C. The tail and marker lights flash 1time, the buzzer chirps 1 time, and the doors lock and unlock 1 time
Note: if the system lock the doors twice, start over.
E. Open the driver's door; programming is now complete
This took me 3-4 tries to do correctly. . . it DOES work.

Passive arming on/off selection, entry delay time selection
The xA Security with RKE is factory-set to not Passively Arm. To change the system's operation for Passive Arming operation, as well as adjust the ENTRY DELAY time, follow the procedure below
1. Before you begin: Close all the doors, and the trunk or hatch. Unlock all the doors with inside lock switch. Remove the key from the ignition switch.
2. Start the Programming Procedure (Complete these steps within 30 seconds)
A. Using the remote control, lock, then unlock the doors 3 times.
B. Open the driver's door.
C. Lock, then unlock the driver's door inside lock button 3 times.
D. The system lock the door in 2 seconds; if this does not happen, start over.
E. Unlock the driver's door inside lock button.
3. Select the Operating Mode and Complete the Programming Procedure.
A. Close, then open the door:
2 times = Passive Arming OFF
3 times = Passive Arming ON, 0 Sec Entry Delay
4 times = Passive Arming ON, 15 Sec Entry Delay
5 times = Passive Arming ON, 30 Sec Entry Delay
B. Lock then unlock the driver's door inside lock button 1 time
C. The system lock the door in 2 seconds; if this does not happen, start over. Programming is now complete.

The xA Security with RKE is factory-set to automatically lock your vehicle's doors when you turn the ignition key to "ON" or "START", and unlock the doors when you turn the key back to "ACC" or "LOCK". To change the programming of this feature, follow the procedure shown below.
1. Before you begin:
Open the driver's door.
Remove the key from the ignition switch.
2. Start the Programming Procedure.
a. Insert the key into the ignition switch and turn it from LOCK to ON 5 times (ending on ON)
b. The tail and marker lights flash once, and the buzzer chirps once.
c. The Status Monitor's LED turns on for 30 seconds.
Note: If the system does not activate the lights and buzzer, start over.
3. Select the Operating Mode and Complete the Programming Procedure.
a. To select IG. Controlled Door Locks ON: CLOSE the door.
or
To select IG. Controlled Door Locks OFF: CLOSE, then OPEN and CLOSE the
door again.
b. Turn the ignition key back to LOCK.
c. The tail and marker lights flash once and the buzzer chirps once when the system
is set for IG door lock control ON.
or
The tail and marker lights flash twice when the system is set for IG door lock
control OFF.
If this does not happen, start over. Programming is now complete.

I tried the All doors unlock and the IG controlled lock in my tC with no luck. Tried it about 4 times for each programming sequence, but I'll try again just in case I messed up last time.
I don't know much about xAs and xBs, but if you elect not to have the Scion security system, do you still get remote keyless entry like in the tC?, cuz that's what I have, I don't have the Scion alarm, but I have the plain RKE.

I think the xA security system is different. I know it is the only one with a piezo buzzer. The xB system manual mentions nothing of being able to program all the doors to unlock with one press of the unlock button. I haven't tried this, though. Who knows...

Yeah. . . so I've heard. . . it's odd because the manual mentions that it has a piezo buzzer, yet the xA is the only one that has it. Heck, the tC brochure's still say they have a cast aluminum thermostat dial, but it's not! So who knows!

That sucks! Just confirming, you have Scion security right, with the Scion key fob pictured on the website, and with a red security status LED on the dash, labeled Scion Security

These little differences are weird. Like how the colored keyfob covers only work with the xA alarm, only the xA has a buzzer, only the xA can be programmed as above. I guess it must have something to do with the xB having keyless entry standard. Oh well.

heh. . . don't feel bad. . . I I wish we had front seats that could fold flat with the rears, tint, and cloth on the inside part of our door panels.
But we did get the alarm buzzer, an exhaust tip, a glowing "oven" door, real mirrors in the sunvisors. . . guess it's not possible to have it all.

Most passive alarms, lock your door for you and arm the alarm after a set period, after you leave the vehicle. I'm not sure if this alarm actually locks the doors, but it does arm the alarm. . . handy in case you forget to arm it yourself.
