So im thinking of getting the quilted cover for a 2006 Scion tC, it would be a while till, but anyway, I was looking at the description of what was included and it didnt mention the armrest. Does it not come with it?

The set for the 06 tC does include a center arm rest cover that would match the rest of your set.
