Need help scion navigation system

I have a 06 tC and I installed a scion navigation system Alpine unit. I had to install the patch cable underneath the center console and buy the ipod adapter to plugin my ipod. I had a iPod classic that would play and charge. Now I have an ipod touch 4th gen I think (64gb) it will connect and play but not charge. Also my auxiliary port stopped working since I installed the headunit. I have a ipod shuffle (square with the small display to scroll through a few apps) it will not connect at all. Once my iPod touch dies, if I go to iPod option on the headunit it gives me a message "check iPod version". Any ideas how to fix this?

are you using the iPod usb cable that came with an iPod?
or was it a custom cable that had an iPod dock connector already on it?
I'm going to guess it is the latter, you will need a scosche passport adapter, if that doesn't work then it is the cable you have already.
apple switched around the available pins on the iPod touch and iPhones making all the old scion (or any non-apple) dock connector cables almost useless.
I have the 2010 Alpine HU in my 06 tC, as well as the wiring for the bazooka sub (though not the bazooka sub itself).
I used the OEM wiring with the new USB/AUX port and use the apple usb cables, everything works like it should.
also with the 2010+ scion HUs that use the USB connector they had new wiring for the AUX input that you might not have
or was it a custom cable that had an iPod dock connector already on it?

My cable that goes inside the center/armrest is Ipod connector on one and has a rectange plug that plugs into the socket in the lower left corner of the center (this side will only plug into a scion its made specially for it)its not a usb ipod cable. my auxiliary port is strictly a headphone jack. LOL, didn't rewire anything it actually plugged right in and everything except new iPods and the Aux work. Ideas? LOL. Also anyone have the part number the the newest Navigation DVD?

plug and play or not, it is custom rewired.
I didn't have to replace all of the factory radio wires, only the wiring that went to the new style USB/AUX cables.
i replaced the old OEM cables with the new OEM cables, it was plug and play as well.

I dont think you understand, I personally removed my original radio, installed this radio, I did not change any wiring all is original and in the correct pin locations, nothing has been changed. This is why I was asking how do I get the aux and ipod connector to work with all ipods.

you said you installed a patch cable/adapter in the first post, the way i saw it when i changed my radio, the old scion cables are not the same as the new ones so the wiring had to be switched out or rewired in some way for the old plugs to work with the new radio.
you said the old ipod classic worked fine, so i would guess that if you get the adapter i suggested, then your new iPod touch should work just as well.
If not then you would need to change the wiring that you used or have it rewired again somehow, I don't know how you have it working as it is.
I don't have pictures or part numbers for the stock wiring I used.

Sorry, I confused you. When I said patch cable this is what Toyota called it. If you take your shift **** off and the shifter trim (grey and black) and then pull up the trim around the park brake handle, this is where the missing cable was that I added, the plug was there but no cable from the factory so I ordered one and installed it, it went to this empty connector and the backside of the center console where the push in connector goes to plug in the ipod cable I described before. Which Toyota dealer did you go through? Can you give me there number? What year did you give them for your car? Thank you.
I didn't go through a toyota/scion dealer, that is why i don't have any part numbers, i bought it off of ebay.
i know how the wiring would go through to the center console, i have been in there several times wiring different things.
it sounds like you just added the old factory wiring to your car for an old alpine HU then? i don't know which one and i assumed it was a newer one.

I found something but not sure how true it is, the pins were not changed but the voltage was. Old ipods were 12v compatible, new ipods are 5v. I may call Apple to verify this.

The the issue with your ipod touch is what i said before.
Apple removed the extra pins that enabled charging from ipod touches and iphones. If you get the adapter i named in the first reply you can get your ipod touch working fully.

Now I need to figure out the auxiliary port. When I plug a cable to it recognizes its connected. It tells me to check the connection. If there is 3.5mm plug connected the auxiliary option is available, if I unplug it them the option goes away in the source list.
