On mine, I am the original owner, still on OEM clutch and drive it hard.
Umm.. really I have had no issues with mine.. not one.. well, oops.. forgot, at 1200 miles the AC compressor went out, but that was a freak event.. hasn't seen a shop since.
If your going to modify it, just do some research here first on the part you plan to buy,
that's were most problems are reported.. other than that..

On the crankshaft position sensor check engine lights thing that was only a problem on a few xBs and usually pops up before 20,00o or 25,000 miles.
The only real con i can think of is the money you will spend on modding it out.

this box is unbreakable. all you have to do is enjoy it. oh, and every once in a while, got for an oil change. that's the cost of the amount of fun you're going to have with this car.
i got mine with 1 mile on the odo - brand spanking new - in jan 06. now, 3 years + 5 months later, im at 32.5k miles and i have not had any issues at all. im keeping this thing til 300k miles.

The box has no major issues. As long as you keep up with your maintenance, you should be golden for a long while.

Beware of the empy wallet sydrone. So many new and used aftermarket parts to choose from and they are everywhere. Especially wheels. Lots of us go throught 3-4 sets of wheels (some more that that) before we settle on "the ones". Be prepared to have fun!

Check the tray behind your glove box to make sure that you have a CABIN AIR FILTER installed. Scion does not provide one for our boxes and the previous owner may not have even known that Japanese engenners designed a system for filtering cabin air, just like Lexuses have. Replace every 15,000 miles or more in polen season. See TECH thread called 'Fabricate your own CABIN AIR FILTER' and see photos of how to pop off the glove box to access tray. Buy one at any parts store ($12) or make one to save big time. Do not buy one from the dealer for $25.

Take out one of the front bolts holding the front seats to the floor and buy some washers - I forget... 6, 7, 8 for each bolt? - and go and loosen the back bolts a little, take the front bolts out and put the washers under the seat runner and bolt it back down. I'm thinking you "might" need a little longer bolt as well, now that I think about it.
It'll tip the seats back just enough to make them more comfortable. Cheap and easy mod you'll love. You won't be sitting bolt-upright and it'll support your thighs a little more.
