Pooping sound
I MEANT POPPING! LOL!
I lowered my XB over year ago using Tanabe DR210's. The installation went find until I ran into a minor speed bump. On the driver side, when I was trying to remove the sway bar end link, the nut loosened a little but not all the way. It is tight enough to keep everything from moving under my force but the nut will rotate if you put a wrench on it. I installed the spring with the strut still attached to the car.
Here is where the problem lies. There is a popping noise the occurs whenever I hit a bump. It comes from only the driver side. Would that end link be the main cause or could it be the spring?
Here is a pic of the spring installed. The bottom is set in place correctly. I think the cushion moved during installation.

I'd just lift that side of the car and use a jack stand to support the vehicle, then use your jack to compress the suspension by placing it under the lower control arm and see if you can recreate your pooping sound. From your pic the inner fender looks close to your spring. I get a little pop every now and then from the rear but I believe it's the shocks bottoming out.

I dont think its from the strut bottoming out. The noise can occur under compression and rebound. I am wondering if perhaps the spring is upside down.
Does the smaller smaller end of the spring seat on the bottom portion of the strut or the upper?

I believe the smaller end goes up top. Upon taking a second look at your pics it does appear that the bottom is not seated right. The spring should sit on the outer of the perch and not in the center. It also looks like theres some slack in the top of it and spring could move around.

The link is a little loose on that side but not much. The nut and bolt are rusted together so when you turn the nut the whole thing moves. I can see where it has moved around but I dont think it is enough to cause that loud and constant rattle sound.

There are a few things that can give you this/that type of "popping" sound when on lowering springs, many cars, not unique to our Scions...
Another thing that I've seen happen many times before to people that I've helped out in person..is...
When you install lowering springs onto stock OEM struts is they have an inch or two more travel when fully extended then the shorter lowering springs do. therefore, when going over a bump, it's easy for the spring to become unseated. Not OUT of the seat completely, but can turn from their proper position VERY easily. And the #1 signal is a somewhat loud popping sound.
Easily fixed too. Just jack up that side, pull the tire off, then with the assembly extended, it's easy to move the spring back into the correct position.
just another possible option...
oh and in reading some of the above posts too... one other thing to check if it's not something obviously broken, check and make sure you didnt have one of the bump-stops come loose or off...that could make that type of noise too.
