Hi, I have a 2009 Scion xD. I want to get some Toyota wheels at the junk yard.
I found some 2003 Toyota Matrix wheels. They are 16" x 6.5. The Scion is 16" x 6".

Am I going to run into issues with it a little wider? Are there any other 16 x 6" Toyota wheels out there?

If you like the look, then get them.
They would certainly improve grip and fill out wheel well more.
