Default Factory subwoofers don’t work

Hey guys, I have a 2005 Scion tC that just got the manual transmission replaced. after i got my car back, the factory subwoofers don't have any sound coming out of them. the entire sound system of my car is stock.
One thing that did surprise me is that when i bought the car, the CD player didn’t work, and when i got it back it did. sound comes out of my speakers, just not the subwoofers, so the sounds flat.

Any suggestions???

Did you ever get this resolved? Sounds like they unplugged something or knocked your radio output cables out when they removed stuff for the trans replacement. Also, check your settings, maybe when they disconnected the battery it reset all of your settings back to flat.
