The last picture is something different. It looks to be on the inside someplace.
The first two pictures showing the outside surface of the car look and sound like IFO (Industrial Fallout) to me. Which explains the dots on the plastic bumper.
Here are a couple of links about this. Interestingly they are in complete conflict with each other over the cure.

I have seen this on my CSM and on my white Ford Ranger. I used the clay and a good sealer after with no repeat appearance.
Good luck.

Rail dust. This was all over my girlfriends mazda 3 and with some clay it all came off. The paint won't rust unless you had a DEEP gouge or scratch down beyond the primer. Just get a clay kit and it will remove it.
I work in a detail shop and alls your Scion needs is a good clay and wax... Go to Autozone and pick up a good clay bar and make sure to wax it afterwards.... Clay will eliminate all of that overspray...
I was going to say the same thing as everyone else. I noticed a TON of little redish orange spots all over my hatch and rear bumper. Then I noticed it everywhere! I thought it was sap or something, but it could definitely be something else. There's no way a plastic bumper could get surface rust.
A few hours with a clay bar and wax should get rid of it. As far as the door edge, it could ge surface rust. I'm not sure.

All except the door is rail dust. Now, claying will remove the portion of the rail dust above the paint, but not the contamination below the surface. If you clay, the little stains WILL return in time. You need to de-contaminate your ride.
I am a professional mobile detailer, and most of the dealer work I do on their new cars entails a paint decon process.

This is the product that the auto manufacturers recommend to their dealers to remedy the problem.
