will this work for a precision 5031E turbo originally equiped with a 5 bolt .48?

Not without a new downpipe.

A little lost here. Why would i need a new flange for the downpipe if theres already a 5 bolt flange on it from the 5 bolt housing i have hooked to it now?

Because the angle and distance from the T3 flange to the turbo shaft centerline is different. Basically, switching from a Precision housing to a Chinacharger housing will change the placement and rotation of the turbo relative to the downpipe, wastegate and dump tube. I know, I tried it.
