First dealership service on my tC.
Took my tC in to I-10 Toyota for the 5k service which is free.
I wanted to take the alarm system out as it is not the Scion Security but some aftermarket POS that they charged me $600 for, what a ripoff. They would not remove the system as it was on the contract, oh well my fault. Then they tried to void my warranty because I had a Scangauge II installed, they said it would ruin the ECU. Then they tried to void my warranty because I installed my VRD's myself plus the fact that all the bulbs are replaced with LED's and headlights with HID's. I hope it was just a case that they are a bunch of "late-teens" idiots and that I haven't been flagged as a warranty violator.

You're not hurting your warranty at all. Even if you do things that are not OEM, your warranty still exists and is just the same as it was.
Where it becomes an issue is if you do something and then a part fails and they can prove that what you did or added caused that failure - that specific repair would not be covered by your warranty. But the warranty still exists and is perfectly fine.
For example... if you install lowering springs and your struts blow out. They would not replace your struts under warranty. But your warranty is still all the same.

Come to think of it, I've had really good luck with my dealership as far as service goes. I recently just had a vacuum valve replaced under warranty at 60k miles (yes, I have extended warranty). I have an intake and a bunch of other random stuff done and I got absolutely zero hassle and no questions asked. It was awesome.

wow that's a load of crap! my dealership has never said anything about the things i've done to my car...well, that is except for the fact that they love it lol... they even said how much better the vrd fogs look compared to the oem ones, as well as everything else...i love my dealership! i say try to find another dealership that wont give you a load of crap and good luck!
JD Powers has already listed Toyota at the bottom of their dealer quality service list. I'm NOT surprised your dealer just gave you hell, that's what a lot of them do, make up excuses for everything just so they don't have to work on any car.
Find another dealer! There are a few decent ones, not a lot though, but they're out there.

you guys think you have it bad, try taking an SRT-4 to any dodge dealership, they have absolutely no clue this car even exists. On the plus side they know so little about the car at my dealership that they missed my aftermarket turbo, I'm one of the lucky ones. Dodge will try to void your warranty for any reason, I had a friend get his warranty voided for lowering springs.
I've had 2 oil changes at the dealership. Both times I told them to make sure to use the correct oil and amount. Overfilled my engine each time but they comp'd part of my 4-wheel alignment so at least they're somewhat concerned about customer satisfaction.
