Stay north of Coronado and you'll escape most of the bacterial infections. If you decide to actually go to the beach for festivities leave the day before and sleep in your car. You'll need to get up early to actually get a spot granted you got a parking spot.
Stay away from Coronado, Mission Beach, Ocean Beach if you decide to "try" to get there any time after 4am. I'm not being facetious. Even taking the bus, taxi or shuttles into these areas is going just end up in miles and hours of lines. I worked for a shuttle company and this guy wanted to go from Hillcrest to Coronado to see the show. We left at 5pm and what should have been a 10 minute ride ended with him seeing the 9 o'clock show in my shuttle on the bridge... We got over turned around and I drove him back home.
The only other thing I can say is to walk, skate or ride a bike in and park on the outskirts of these beach towns. http://sandiego.about.com/od/funfort...4fireworks.htm that's a list of the shows going on.
You can also go to the top of Mt Soledad and watch all the fire works from there but again you'll be jockeying for space unless you get there early enough. Unfortunately there's no place to BBQ and no bathrooms.
