Wilwood BBK Question/Help

I just installed them two days ago and i followed the instructions properly and bleed the brakes properly according to the instructions but the weird thing i'm experiencing is that sometimes the brake pedal is stiff as hell and the car stops nice and other times its a little mushy and it requires a bit more force for it to stop nice. Now i followed the instruction according to how it said but it said that i may need extra washers to center the caliper. When i installed them they weren't perfectly centered could that be the reason why its mushy at first and then stiffens up???
*Just in case you guys were wondering i purchased these from fastscions.com. This is Wilwoods 11" BBK for the tc which comes with smaller 4 piston calipers*
I bled them 3 times. It's weird man. According to to the instructions it says to bleed the calipers using the upper two bleeders starting with the inner bleeder. I purchased the one man bleeder kit and had a friend help and when we were bleeding the inner one the brakes pumped till it got stiff but when we did the outer one it just drops straight to the floor and fluid just pours out but no air bubbles.
You guys don't think the fact that the calipers weren't perfectly centered will effect how the brake feels. My thought is that one side is slightly applying pressure to the rotors before the other side is and it stiffens up when the pressure equals. Does that make sense?
Yeah I see where you're coming from. I'm going to add an additional washer to help center it like the instruction said which may be necessary.
Don't the pistons retract a little when driving to clear the rotor so that it spins freely?

Ok guys that's my quick diagram. Lol. As you can see by the gaps that's what I ment when I said the caliper wasn't fully centered. So let's use the driver side for example. If I press on the brakes the once the pistons will shoot out but as you can see the inner pad will contact the rotor before the outer pad and once I press on the brakes again the outer pad will now be pressed against the rotor and that's when I get the stiff pedal feel so in other words the pistons aren't extended evenly due to the fact of the calipers are not properly centered which would result in the mushy brake pedal at initial braking.
Does that make any sense at all??? Lol if so I'm hoping when I add the extra washer to center it that it will resolve this. I will still bleed the system to make sure there is absolutely no air. Just to make sure do u bleed the car with the car running or off as well as the brake fluid reservoir cap has to be off right?
