Subwoofer Gremlins - Need Help

So my buddy helped me install my sub/amp last night. Fantastic! Worked great last night for the time being while we had it on.
After he left, gremlins came!. On a cold start, the amp works fine (on AUX mode from head unit), but after it 'warms up' for like 20sec, the Stereo pops over to the FM Tuner. I can change it BACK to Aux mode, but it almost immediately pops BACK to FM Tuner.
The sub, however, still is playing the base signal from the ipod (Aux)... its weird.
The subwoofer only receives base signals from the AUX mode of the stock 06 Scion tC HU.
Whats more weird is that when not in AUX mode on the HU, I get a feedback of base tapping (thump-thump-thump) directly porportional to my speed (not engine RPM's because it makes the noise if i'm in neutral and coasting).
Somethign else of noteworthyness, the sub ONLY cuts out when I am moving IN-GEAR. If i'm sitting still in gear (but clutch depressed) its working fine.
I think me wires are crossed somewhere. I'd love some imput/advice.

wtf? it's things like this that make me not a fan of high level inputs or high/low converters. I'm assuming you tapped the signal for the sub off the rear speakers (or rear speaker wires behind the radio). If thats the case, then the sub should only be seeing the same signals as your interior speakers. Also, where did you tap the remote turn on lead (I'd suggest the accessory wire going to the radio)? When you did the install, did you by chance have the headlights on? I've seen instances where people tapped an illumination/dimmer wire thinking it was the acessory/ignition wire, and all sorts of strange things started to happen. Other than those things I mentioned, all I can say is check your grounds and make sure they are through solid and bare metal (scratch off paint if you have too). If it keeps acting funny, you may want to consider an aftermarket radio with preamp outputs and an aux in or dedicated ipod input. Hope this helps in someway...
oh, look a few posts down for the HU wiring diagram. Make sure you got the radio ignition wire for your remote turn on, and also check that your speaker polarity is correct (this is very important when using a hi/lo converter or high level inputs) good luck.

Ummm......wow man.
I don't even know where to begin on that one.
For the HU I'd almost say take it to the dealer, but not sure if they'd still help you out. That whole output swapping is odd.

Ive noticed if the stereo is on and in the aux mode with nothing plugged into the interconnect cord on the 06 the speakers make a ticking noise proportional to the speed of the car as well.
I've recently installed a subwoofer using the stock HU and used a line level converter, tapped into the front speaker wires on the harness. It works great, no noise, no random thumping. You might want to check your connections and what not behind the HU. I have some tC HU wiring diagrams/harness diagrams if you need them.

be having little to do with the actuall instillation, I left that to the electricians who did this, I can kinda confirm a few things.
The speakers were spliced into the rear speakers via the HU wiring harnes plug.
The car was off during the entire install except when preliminary testing the wiring harness for voltage.
The remote turn on lead i -THINK- was wired as bbsciontc suggested, but I can't confirm/deny. (i'll check on this tonight)
and again, i THINK the remote wire is hooked up to the power anteanna lead. I understand that this might be a problem on tC's? (i'll check on this tonight)
Oh yeah, one last edit, the ground is running to those two bolts in the rear under all the cargo crap. Thus are some pretty buff wire (2 wires)

when I ment power make sure the line invertor is either all on one wire per side or split up proper... ive come to notice most the time its best to tap off the rears for most people and not the fronts at all
Tap into the grey wire on the large plug for amp turn on. It is the one you want....trust me.

Found out that the remote power on is spliced into the acc.
ALso, when we unplugged the speakers from the amp, the interferance during travel stopped, of course.
So, i think my first step will be splicing my speaker wire into my rear speakers to see if that makes a difference?
I just don't have the cash to drop on a different HU

New information. I have a buddy who does all the install work for a scion dealer in Cincy. He told me the rfactory HU and factory bazooka sub are hooked up via a seperate wiring harness.
Part # PTS20-52040-WH
$50 is the going rate. I'm gonna by one, maybe post some pics, and let you all know how it works out!

Okay folks, we could not get the wiring diagram for this wiring harness I bought. So, into the rear speakers we went to get our signal.
Ran a thicker ground and power.
Results: No more problems. My advice - forget splicing into the HU!
