tC is going in for warranty repair

My tC is going in for warranty repair. Am I going to have any issues with having a intake, aftermarket s-pipe, and catback exhaust deleting the second cat?
I know that they cannot deny as long as the issue that i'm having isn't caused by the aftermarket parts thats on the car. But can they put a note that the car is missing a cat and keep it on their records for anything later on?

Depends on the dealer. Even despite the law against it, some dealers are absolutely dicks when it comes to that stuff and will fight you every step of the way.
Then again, some are cool and really don't care - as long as its legit.

IMO... leave it all there. If they want to fight you on it, and you know the problem is not related - you then have two options: 1) go to another dealer or 2) call Scion corporate. Hell, I'd call Scion corporate right in front of them. Ask them to hold on a minute while you give them a call...

It's a issue while it's known to happen, I don't think it's a very common thing. It's with out motor wether it in the tC, xB, Camry, or Rav4. I have seen cases of water pumps failing prematurely.
