What the dealer had to say about the clunking noise.
So yesterday i finnaly got fed up with all the noises that the tC makes and took my infamous trip to the dealer with four problems. First one was the roof creeking sound, second was the roof popping sound in between the two pieces of glass where the felt covers. Third was my shift linkage was squeeking pretty bad shifting in all gears. And the main problem i went in there with was the klunking noise coming from the transmition when shifting gears. I went to the dealer explaining that the noise only happens when the car is warm and been driven for a while. Its mainly when shifting from 1-2, 2-3. and 3-4. So we grabbed a tech and went for a ride, and sure enough... no sound. Even when i tried to make the sound it would never do it. So we drove back and parked under the service roof with the car running and i explained to the tech everything that was going on with it and when it would happen so on and so fourth. After 5 or 10 minutes of describing the sound to him and talking about possible causes he said that he could do nothing with the transmition unless he actually heard the sound. So i thought it was worth another shot of driving around the car lot and see if it would do it. Sure enough with no effort at all "kuh-klunk" and it happend again, and again. I even asked him to move the shifter and just act like your going into a gear and it makes the sound. this time he was pretty sure there was a problem.. he seemed to think it is somthing to do with the shift linkage bushings or the synchro's. ill find out in a couple of days and let everyone know the verdict.

When I shift from let's say 2-3, as soon as the shifter gets into 3rd, I hear a knock from under the car, soundling like it just kicked into gear, but with a noise from under the car? I get that in 2-3-4.

I have the same thing, but mine has gotten worse. It goes away after it warms up (which explains why the tech never saw it) but my synchro for 3rd gear is pretty much gone now (it was tough getting into gear before, now it "grinds" 50% of the time, 80% if the motor/trans is cold)
I am going to have someone rebuild it and put in better synchros or whatever he sees best (my friend's dad has a transmission shop next to his muffler shop)

I talked to the dealer ship and they said it was internal didn't really tell me what caused it when I was talking to him over the phone though. I should be getting it back in the next couple of days so I'll keep you guys posted when I find out for sure.

I dunno if this applies, because I drive an automatic, but I used to have a very annoying clunking noise upon accelerating from a stop, or changing from drive to reverse. I fixed it by torquing down a couple chassis bolts on the front crossmember which were pretty loose... 16 ft-lbs before I got to them, spec was 48. After tightening them, all clunking went away.

I talked to the service tech and he said that the input and output shaft bearings were the cause. They aren't sure about what caused it and I haven't looked at the bearings to get an idea of what caused it yet. I will be picking it up tomorrow so I might have an idea then.
