Default whole car need reflash?

so i got the new motor in with tt twin scroll turbo kit on, aem fic pnp with 630 morton injector. car won't start, everything works and has power, but the injector has a weak pulse. tried unpluggin the aem with stock injector, same result. tested all the wires and plugs and it works. the shop that has my car thought it was the ecu, so i barrowed one of my friend ecu, same results. took it to one of his friend that is an eletrical wizard, 2 hrs later all wires are good so it gotta be ecu. chillin for 2 days trying to figure out what could be wrong. called toyota asking for any idea, they said bc the car sat for over some time now with a dead battery, it reseted the whole car. later that day we took the car to toyota to try to reflash ecu, but i thought if u reflash ecu u can't really to back to stock. so now the next idea that the machanic from toyota came up with was the whole car need to be reflash.
this is whats going to be done saturday.
i just have never really heard about this, has anyone ran into this problem?
any idea could help

had kinda the same problem...i did a swap from auto to 5speed. new motor, tranny, ALL of the wiring, and a new 5speed ecu. They needed to reprogram the keys to work wit the new ecu, and also another check all ur grounds. make sure everything is nice n clean n snugg down tight. good luck bro.

what if it was an auto motor to 5 speed with same 5 spd ecu that came from the old motor? and how much was it to get reprogram? toyota said 2 hr and its $90 an hr.

i was thinking too, new ecu needs to be paired with your key.. so you might just had a bad ecu, when you swapped it didnt work coz the key didnt match
