You can can install an amp on the factory HU, I know because thats how I did mine. The audio output is all High Freq(there are no line out signals like on aftermarket HU). What you will need is an LOC(Line Out Converter) that will convert your speaker level signals into a signal that wont hurt the amp. then just plug everything in and your set.

If you haven't already seen it, this is a good guide for find the wires you need to tap into on the stereo harness. http://www.installdr.com/Harnesses/Toyota-Wiring.pdf

If you need anymore info let me know.

yes, you can still use the ipod functionality with the LOC. I got mine at Fry's Electronics, if you dont have one of those around look for a Car Toys center.. Pep Boys MIGHT have it but dont hold me to it. if your just hooking up some mono(opposite of stereo) subs you only need a small 1 or 2 channel LOC. I have the PERIPHERAL SVEN2($30) LOC, its a good brand and I havent had any problems so far.
