Ok here is my plans for the car. All happening with in about 10 weeks. I am getting a Bomex lip kit installed. The center of the bumper will be flat black painted. Also getting rid of our stupid antenna and flat blacking the roof. Taking the A-pillar black tape off. Also plan on carbon fiber hood. Either wrapped stock hood for just looks or dump the cash and get a legit one
These rims on and of course lowered when I have enough cash. Rims will be black as well.

Don't black out the rims. That'd be overdone. I'd say go with the first mods you want first and then decide from there.
I think that'd be too much black. It would look like you were going for a murdered out look, but skimped on it because your car isn't black.
Keep the rims for now. I like them a lot. Add those coilovers and you're good to go.

It doesn't sit that way right now. Those are the exact rims I have no but are also old rims. They are going to need to be powder coated anyways since the front rims are going to get metal filler since the fronts I picked up to fit this car are universal. And the rears aren't. Those rims you see were on my old car and I wrecked in over a year ago now messing one of the rims up. Few weeks ago finally came across a set of these rim, only could find the universal set since these are discontinued rims. So had to jump on them.
It's all personal taste, but since you asked I think you're confusing too many looks on one car that has a nice rich dark blue color to begin with. My input would be to leave the hood & roof NBM, pull the A-pillar tape to reveal the nice rich NBM color, and color match the rear spoiler in NBM. Flat black the center of the bumper to tie the upper & lower front grills together, along with the complimentary flat black powder coating of the wheels. I would also recommend tinting the front door glass to continue with the subtle black & blue theme. I think all these together would give the most thought out combination of black & blue, without looking like a mish mash of riced-out mods. Just my .02 but you asked, so you shall receive. 
Oh, and use black tuner lugs on the wheels since nothing else on your exterior is chrome. In that regard I would also black out the front & rear Scion emblems, as well as removing the "xB" emblem from the rear hatch.
If you want to get really happy, you could also tint the rear tail lights, and do the black-out headlight mod.

I think Cionide's input is worth serious consideration, and I think my input is complementary -- apply brakes!
You have a laundry list of mods planned, but in practice, each individual mod affects the desirability of the others. My suggestion is choose the most desirable single mod in your carefully considered opinion, and go with that first (A-Pillars maybe?). Then re-evaluate from the ground up. When you're clear on the next individual mod -- go for it, but try to go with just one mod at a time. It helps protect you against making mods you later regret.
Also, I agree with Cionide entirely that you already have a truly rich and attractive color (A-Pillar tape removal makes sense), don't be too quick to ditch it in favor of flat black or carbon-fiber. That may ultimately be the right choice, but take a stepping stone approach to getting there -- you may change your mind

No offense to anyone else, I also appreciate the comments, but 99 percent sure going with the style I said in my first post. Getting someone to photoshop somethings for me first but I believe I am going to enjoy the outcome.
