Default Keyless Entry Problem !!!!!!

I recently installed a subwoofer and amp to my car. I spliched the wrong gray wire in the back rear side of the car for a remote turn on. I realized after I hooked up the amp that it was not turning off. So I connect the wires back and took out the radio and did it that way. The first gray wire i nthe back is now too short for me to hook back together so I added a wire but I only had a larger gauge so i don't know if thats my problem. I check the wires behind the radio and everything was fine. Now I did'nt have this problem (keyless entry not working) when I had it hooked up in the back. I unhooked the battery to reset the ecu (did not work) and check the fuses and those failed so I took it to the dealership and they said that theres a chance I voided my warranty by doing this. I'm trying to fix it without going there. Has any one had this problem? or Does anyone know how to fix it ?
