question about 2007 versus 2005 engines, or manual versus auto

Are there differences in the crank, specifically the depth of the flywheel/felxplate bolts threads? Can I use an engine out of a 2007 manual TC in a 2005 Auto? I am trying to help someone figure out whether there is a difference in the crank. When the put the flexplate bolts on and tighten them, the engine will no longer turn over because the bolts are too long. Either he mixed up the bolts, is missing something, or they are just different. Before going over there and taking a look at it, I would like some insight on what I should expect to find.

Thanks, that is what I figured.
I actually had a chance to drop by tonight on my way home, looks like he missed one of the spacers for the flex plate. There are two but he hadn't pulled one off of the old engine.
