Hopwfully someone else can help you out here. I dont have the Scion factory alarm. If the car is running with the key out then the TT is ok.

funny, i have scion security and my TT works fine. i can even set the alarm when in countdown mode. i have an HKS type-1 if that matters. it might be the certain wires they tapped into thats causing the alarm to go off.

You need to find the wire that disables your shock sensor from the alarm (if you have one). What it will do is when you arm the alarm, it will lock then door and disable your shock sensor. Then when your TT turns off then the alarm will reactivate the shock sensor. Not all alarms have this feature to disable sensors.

if the factory disarm is a + trigger you can tap the wire and show it power while the car is running by taping it to a power source that only comes on with the key in the "on" position. the ACC wire should work for that i believe. but i don't know if factory disarm is a postive trigger or not.
