Default computer re-setting?

has anyone disconnected thier battery and when you re connect it some accessories no longer work temorarily?
yesterday we installed my HIDs and the sunroof and the passenger window did not roll up for about 10 minutes. I have never had a car do that, anyone have this issue or know if its a computer trying to reset or something?
