Does this audio setup look right?
Meh. Ideally, in an ideal world, I'd get two Nine.2s, but I'm not out to win any sound competitions or anything like that. I'm just looking for a better sound than stock without going too crazy. And Chris up there said himself that a Nine.4 would be sufficient for what I'm trying to go for.
Plus, I don't know if two Nine.2s will fit in the right side of the hatch next to the spare tire. hehe

^^ When you run Crossovers from your component set to the amp you dont have to wire them to the back of the headunit ...the remote wire from the amp will engage the sound ( unless those blue and green wires from the amp to the headunit are the interconnects, then you are right)
Well in the back of my headunit, there's two pairs of RCA inputs, one labeled "Front", and the other labeled "Subwoofer". My guess they'd be for controlling them from the headunit.
...but whenever I get all my pieces of my system together, I'll fiddle around with it and listen for what sounds right for me.

If you're only going with 1 sub, i'd suggest at least a 10". That way, if you one day decide you want a little MORE bass, you'll have a bit more headroom to turn it up a bit.
other than that, yeah, looks like you've got the rite idea. Wiring systems is always a fun little task.. a trial and error learning experience. you'll be fine.
