Default Problems after installing 529T in scion tC

Hey everyone I have a weird problem that I can't figure out
I have already installed the python 990 and recently tried to install a 530T, but I found out all too late that 530T doesn't work on my car as said by directechs. They say use two 529Ts.

Anyways, I installed one 529 for up for both windows and one 529 for down for both windows. The downs are on channel 4 output as their trigger and the ups are on ground when armed and also channel 5 in case i want to close them partly.

When I first installed this, everything worked perfectly, but I have noticed an odd problem.

Everything works fine, but when I remote start, during the actual startup, the windows close until right before crank, where they will then lower for a half second until crank starts. If the windows are already up, it will just lower them for a half second before crank.

Also, a scion tc requires you to reprogram the windows for auto up and auto down every time the battery is disconnected or the window switches are disconnected. If they aren't reprogrammed, the passenger window switch on the driver's console doesn't work and auto up and down don't work for anything until reprogrammed.
Well, after a remote start, when I insert key and push brake and the remote vibrates, if i use either window at all, they will become unprogrammed and I have to reprogram them to work properly.

This is very difficult to explain, but if anyone has any questions or needs clarification on the problem I'll do my best.

Please help because this is very confusing for me.

hmmm yeah I have read that tech note about having a problem with the 530T. I am wondering if they mean to use a 529T for each window rather then the way you have it. I am planning on putting one on my car just haven't gotten around to it. I would try rewiring them so that each 529T controls a window. That is the way that I interpreted it when I read that the 530T messed things up. Let me know what you do.

Ya that's what I plan on doing, I also wonder if I should go to the motors since i'm currently going to the switch. I just need help knowing how exactly to tell how to wire the motors.

I would first try using a 529 for each window and if that doesn't work I will help figure that out. I would prob have to take my door apart and look because directechs doesn't have the motor wire colors.
