moonroof clearance caused my "hatch" rattle + fix
I don't think anyone has posted this exact "hatch" rattle problem and solution, so I thought I'd document for anyone else with these issues as part of your troubleshooting. My story is this...
When the temperature here jumped above 90, I started hearing a little rattle, which turned into a kind of clink-noise, which turned into a clink-rattle. The noise level was about as loud as I can snap my fingers, but it was like the sound of glass clinking against metal, or metal hitting other metal.
From the driver's seat, it sounded like it was coming from the hatch. When I hopped in back and had someone else drive, by putting my head right up to the rear roof glass, I could hear the noise in the roof area which extends from the C-pillar.
I took the car to the dealer once, they replaced the struts and my service report says this (I'll spare you the all caps-ness)
This appears to just be the TSB, which may have fixed some other rattle noise, but not my clink noise. When the clink noise became basically a constant rattle over even smooth-ish roads, I took the car back. The techs looked at it for a day, kept it overnight, called scion corporate for help, and ended up ordering some parts. It's worth noting that the tech told me something to the effect of "We sometimes have people come in with rattles that aren't rattles, but you definitely have a rattle. We'll get it fixed." In any case, the parts arrived a few days later and today they went to work again. Here's the invoice

I'm not sure I've heard the clink noise your talking about, but your desription of the other rattle from between the sunroof and hatch sounds like what I have happening.
Anyway, thanks for writing this up. I may be able to use it when I take mine in to the shop.

Good info! Although I dont have it, the mysterious hatch rattles keep me reading in case I ever do get them.
If the body was coming into contact with the glass, this may be a possiblity of why some shatter. One pictured on here looked as if it buckled upward when it shattered. As if something compressed the assembly.
