I'm going through something very similar with my Toyota Camry, I replaced the axles myself and had a shake ever since. I replaced the axles 2 more times myself before taking it to a shop. Had both axles and a wheel bearing replaced car is still shaking. They suggested I do front and top motor mounts. Did that, no change. They claimed same thing. Car is too low and causing issues. Never did that before the axle change. I have replaced ball joints, out tie rod ends, done brakes all the way around the car and still shakes. Last trip into the shop they said my coil overs had in and out play. I'm going to be putting it on air ride but I still feel in my heart its an axle issue or a trans issue. I'm very curious if you ever found a solution.
