It is true that any TRD/Scion accessories purchased at the dealership and installed at the dealership (sickeningly high rates, I know, I work there) will be covered by warranty.

Also, any part can be installed at port. It just has to be ordered that way. The reason most are not is because the dealership makes more money if they instal the parts. The kickbacks from Toyota for the work is what they want and that is the reason why most dealerships say they have to install most parts.
