I agree that the title needs to be more clear.
Sounds like a nice cheap upgrade that isn't likely to harm anything. However, isn't the inherent problem with installing an alpine KTP-445 is that it won't help with the underpowered midbass 6x9s in the doors as they are fed from the amp under the seat? Does the factory HU modulate the bass down as you turn the volume up like in other cars?
I'm actually using one of those amps to power my rear speakers off of my w900 HU and it powered the front speakers while I was trying to figure out what speakers to use for replacements. Did you use one of those "reverse wiring harness adapters"? I got one last year and it's plugged in to my factory HU sitting in my workshop. With a reverse adapter and a standard adapter you could clip the alpine adapters off and pre-wire it to make a plug and play amp for toyota/scion.

But you're totally right, the front 6x9s are powered by the amp under the seat. To fix taht problem an additional amp is probably necessary. However, having a higher and cleaner power input to that amp (AFAIK the other FR and FL speaker outputs pass thru the amp and thats where it gets its input.) should, in theory, help it as well. Albeit make it a little warm.
