Default Engine swap..Help!

HELP...
I have an 08-06 car, body wrecked engine ran great till wrecked. Got an 05-05 good body, blown motor. Motor looks like connecting rod @ cyl #4 broke and put hole in block both sides, amazingly engine still cranked. On 05-05 engine cyl #1, #2, #3 about 60lbs compression cyl #4 0 compression.
I took 08-06 engine, tranny (both manuals) and 1/2 shafts complete as one piece from the 08-06 car and put in 05-05 car. Used 05-05 wiring harness and computer. All connections were the same but two. The knock sensor and the water temp sensor. Took those two off the 05-05 motor and put
on 08-06 motor fit right in and all electrical plugs fit just right. Started car and ran rough checked core got miss fire cyl #3 and #4. took coil pack plugs of both #3, #4 no change in how engine ran. Took of #2 and then #1 car wanted to die both times.

Note with every different attempt cleared code reader. So I switched coil packs and plugs a few time, with the same result miss fire #3, #4.
Got a wiring diagram of the ignition to verify coil pack wire connection and how they ran.
Checked all coil pack wires for continuity, 4-wires from coil packs all have a yellow, whit/black and black/red
(that interconnect to each other in the wiring diagram) all had correct continuity. then there are the wires that come from coil pack to computer, green/red, green/orange, green/black, green/yellow.
Tested all those for wire continuity to plug that goes into computer. All those wires are good.

Only thing I can think of left is bad computer. When the engine has a catastrophic failure like a broken rod that puts holes in the block from cyl #4 could that mess up the computer to turn those two cyl off.
Car was with out a battery for min of several months so I though computer would reset with no power for that long.

Any ideas?

I get the same Codes:

P0300
P0303
P0304


Since the 08-06 motor was running I have not done a compression check. Will do this weekend.
Really don't think it is compression but I can check it off the "What If" list.

Maybe you could swap fuel injectors? it seems like you have the spark. Im not sure the ecu would really know it blew up and then save it

i will swap around injectors this weekend also, that will be another to get off the "what if" list

Default Engine swap

hello all. here is an update.
please refer to main post for issue and work completed.
I have done a compression check all cylinders around 130psi, when i took plugs out of cylinders #3, #4 (the two that have the misfire code and appear not to fire), both plugs were coated with gasoline, so i know the injector are working as i am getting fuel in cylinder. I also checked to make sure that the timing gears on crank and cam are same part number for both the 05-05 engine and the 08-06 engine and they are.
So quick recap.
took running motor from an 08-06 car and put in an 05-05 car. used computer, engine wiring harness from 05-05. Now have 05-05 car (using 05-05 computer and wiring harness) with 08-06 motor car starts only runs on #1,#2 cylinders. have swapped coils, plugs, verified wiring has continuity, #3, #4 gets fuel and no change in timing gears between the engines, got good compression. no matter what i do only #1, #2 work #3, #4 nothing. besides new computer any other ideas of why #3, #4 will not work?

Wow. Maybe the computer did die or something. I'm kind of wondering which wires were changed on the 05 - 06. It may not run run but could you test the spark with your other computer?
