Pics would help
but first thought is it right side up, also might be a front and rear position too
compare it closely to the stock one you took out
check K&N website too see if the part# on box is what should fit your car or if 06 # is diff from 04-05 #

I must be slow. I thought because it had that that charcoal filter that maybe the k&n was not fitting because it was for 04-05 I'll try again

it will fit just have to keep working at it just a lil be more force to get it to work its just the rubber seal on the filter is just a hair to thick and you have to squish it down with the top half of the air intake box...

the carbon filter is in the top of the air box and wont mess with how your air filter fits

Right filter?

KNF 33-2211?

Make sure you have the filter the right way in the intake box -- right side up and front to back. There are indentations in the box for the tabs on the gasket to fit into.

I just put one in my 06 (2.5 weeks ago) and it fit just fine.

In my case, the tabs and arrows on the stock Toyota filter let me know just how the K&N should fit.

That's right,

On my Vitz it's even worst, it's the same part # but the top part of the box is looking back and it's attached to a very stiff rubber elbow that is attached to the uppipe and the turbo... it's a nightmare.

After 45 minutes... and a lot of kicking the tires and and when my back was about to give in (bent over the hood for that long) I just took a knife, heat it up good in the grill and chopped off just a little bit of the back rubber seal (just removed the 90 degree angle on the back of the rubber seal... don't chop off the whole top of it cause it won't be sealing anymore ) rubbed a drop of Air filter oil on the rubber and it went right in...
