Well to run more boost you would proably need to upgrade the tranny and it's mounts so it can hold more power. While your at it, you would want change your pistons and rods out, changing and upgrading all these parts would be a step in the right direction for your car to be able to handle upgraded boost.

You would most likely have to have the tranny overhauled by a local transmission shop. Until somone decides to undertake the tranny project for mass production, like ZPI has with the tC. Im in the same boat as you, I want more boost, the tranny will be the biggest hurdle, im going to find a well trusted tranny shop and find out what they can do for me and how much.

what would the low compresison pistons for a turbo aside from it being lower compression?

If any transmission shop in this country can upgrade the scion auto box it's "Level 10 Transmissions". In racing circles they are very well known for their hi-po, import trans work and are very capable of getting our trans' to the level needed to put boosted power to the ground.
