Aux. input works but iPod connector doesn't?

Aux. input works but iPod connector doesn't?
I've read where some peoples iPod connector was never hooked up when they received the car. Did the Aux. input also not work in these vehicles? I finally got an 3rd Gen.(current model) iPod Nano 4Gig and would like to be able to control it with my factory HU. Any suggestions other than taking it to the dealer and do most of the dealers really know anything about iPods and such? Thanks!
