I recently purchased a 2008 xD (~60k) miles. When I purchased it I carefully inspected the spare time wheel well and it was dry. Just about a week later, after a few rains I noticed a small puddle of water in the bottom of the spare tire well and some condensation on the metal surrounding it. Should I be worried? Should I leave the drain plug out all the time?

I'm not sure what's causing it, but you sure in the hell don't want it to be wet in there. That will rot your tire and make it useless.
