Default Electrical problem, or is it???

So, here is the situation...

Disconnected negative(-) battery cable before working on car. Remove tail lights to do a swap. Finish swap (after much cursing and time). Put everything back together. Reconnect negative(-) battery cable. Start the car, test all the lights, smooth sailing.

The problem: I went to open my windows, and it seems that the driver's side window control for the driver's window is screwed up. the up function does not work, but the auto-up function ACTS like the up function. (all about switch position here folks) The down function works normally, but not the auto-down function. The passenger control on Driver's side works fine (i think), and the switch on the passenger's side works fine.

To throw yet another monkey into the mix, when it got dark, i noticed the LED light in the malfunctuioning switch to...blink...blink...........blink...blink..........blink....blink........

WTF? The only thing i can think of is something shorted? I noticed removing the neg(-) battery cable also reset the car's clock and radio presents. I'm totally lost.

Hmm. Did the new lights simply require you to plug in the old wiring harness? Or did it take some mod?
If not, I'd have to say something got pinched maybe.
Also, did you look at how to re-calibrate the windows in the FAQ?
When they did my leather interior, I had to reset my windows and they're fine now.

hit the switch and hold it till it rolls all the way up, then wait maybe half a second... then push the down all the way down, then wait a half second... repeat on the passenger side switch...

you'll need to do it anytime you disconnect the battery
