Have you also done the scheduled maintenance stuff on it? If you put it to sleep at night, it doesn't run automatically.
In terminal, type sudo periodic daily weekly monthly
It'll ask for your password... that'll force the maintenance stuff to run.

Yes you should, listen to the man. 
I used to use MacJanitor to force all the log rotations and cleanups Ian is talking about, but IIRC it quit working well at the intro of 10.5...
(The mkdtmp fails due to lack of permissions on the weekly run so it appears not to be able to create it's locate database. I think this is due to the massive changes in "spotlight" that Apple made in 10.5, but I'm not sure. The monthly run fails to find straggler man pages, but that no biggie at all. ALL of it works great in 10.3 and 10.4.)
