A Warranty covers Many items on your car, SEPERATELY, so modifying your wheels would only effect the warranty on them individually, and not anything else...
Realistically, Powdercoating is a coating and baking process, which has been discussed as possibly weakening rims and in hard driving, some have cracked, so they may not cover a rim that has been powdercoated if it cracks... (But I don't anticipate that happening)...
Besides that one rim, nothing else would be affected in regards to warranty coverage.
