I don't see meth messing up a TB, but okay. Why not check your connection? Even though the connector is secure lightly wiggle the harness and see if anything changes. I have seen some bad connectors for TB's on some Caddy motors, so thought I would throw that out. I have also seen where you would disconnect it and reconnect it then it would work fine for a while and fail again. Just try and make sure that is the only issue is what I am getting at.

Stock one? Be careful because Toyota did a lot of the earlier 2AZFEs with acoustic tuning. In other words there are little vents and such inside the IM which move to allow more or less air at a given volume. Damaging one of those could drastically alter delivery of air to each of the cylinders creating a situation for more or less air flow to one cylinder.
From the service manual:
INTAKE MANIFOLD
The intake manifold is made of plastic to reduce the weight and the amount of heat transferred from the cylinder head. As a result, the intake air temperature is reduced and the intake volumetric efficiency is
improved.
A resonator is installed inside the air intake chamber to improve torque in the mid-speed range.
The throttle body mesh is used between the throttle body and the intake manifold to improve the flow of
air within the intake manifold.
Changes from ’06 Models
The length and shape of the intake manifold ports
have been modified to accommodate increased
maximum engine speed.
